2008 Aveo LS Sedan wiring problems

I own a 2008 Aveo LS Sedan. Manual Transmission Car. The car's alternator was replaced and battery was replaced. While installing new battery I accidently touched the battery cables and as a result some of my lights and other electronics in the car do not work as they are supposed to. The alternator burned out. New alternator installed now. I have tested all rear bulbs only one was burned out.
Here is a list of issues I have been experiencing since alternator was replaced.
      Lo-beams work
      Hi-beams work
Left and Right Brake lights work
      Reverse lights ?
Both fender amber lights do not light might be bulb burned
Passenger Front and rear amber DRL do not work even when switch and sensor turn on
      All turn signals work
      Hazard flashers all work
Brake lights work when pedal pressed
All red lights on passenger side rear do not work
Rear window defrost does not work
Instrument cluster back lighting no longer works even with DRL
Drivers side license plate light does not light have not checked bulb
smells like hot electrical in car interior some times
dash clock does not stay on but randomly flashes 1:00
      Radio no longer comes on
All fuses and relays under hood ok
All fuses in dash fuse panel ok

This car does not have junction block in fuse block in engine compartment.

I need these issues fixed as soon as possible so I do not get ticketed.
      Thanks,
      Nick

      You have alot of problems.

First thing you need to do is inspect the wiring harnesses and repair any obvious damage.

In my Aveo 2006, the junction block is under the relay block. Take the battery out and you can see the wiring harness much easier. Get a good digital multimeter and start tracing lines.
Please do not power off, firmware update pending.....

I checked the fuse in yellow plastic holder and it was burned out so I replaced it and hooked up the factory radio and it immediately blew.
Right hand lights still not working.
2 years ago I had intermittent tail light issues on the right side and the fix was inserting a bigger fuse.
This car was in an accident and repaired before I bought it.
I need help fixing this as soon as possible so I don't get tickets.
Is there a wiring diagram for the rear tail lights I was thinking of tying the right tail lights into the left hand side and bypass the harness on the right side ad run separate wires for the non working lights.
      Thanks,
      Nick

if things are still blowing, power is still shorted. I'm going to ask the most obvious. Is the battery hooked up backwards?

Light issues started before battery was accidently installed backwards, replaced alternator and checked and replaced all fuses that were blown the audio/rke fuse keeps blowing which has me confused as it is the only one that blows. The wiring itself has not been damaged in appearance but I suspect there is a dead short somewhere but how could it happen?
